The drug is called Convenia and it's used for bacterial skin infections. It really should not be used without confirmation that a bacterial infection is present. Did the vet do a culture?

Like most antibiotics, it has the potential to cause ongoing diarrhea, so you want to give a good probiotic. I recommend that you order Proviable if you don;t already have some on hand.
Is it possible something bit her? It seems if she has been on Parastar Plus for two years without a reaction - that a reaction now would be unusual.
I hope these two sores heal quickly and she has no further issue.
Isn't that where most dogs are microchipped? It couldn't be from Wynnie's identification chip, could it?
