I think you were smart to take in a poop sample to the vet. Maybe this is just a bug, but it is good to get it tested. Keep us posted.
Dont give him the metronidazole if he is negative for any parasites. As Karen has kindly pointed out to me and many others, its not even good for them to take it if they ARE positive for parasites, let alone negative for them. I give Yeti canned pumpkin everyday. We tell him its a treat after going potty and he LOVES it. We usually just do a generous spoonful of it. :)
I would absolutely NOT give metronidazole without a verifiable parasite or infection.
Are you sure he hasn't been getting anything new to eat? Any new treats, possibly at daycare or training, or something indoors that he's gotten into? A change in mealtimes or walks?
The Proviable is a good idea, but I would not give pumpkin. That could make matters worse, if he is pooping in his crate at night due to urgency.
Metronidazole isn't going to fix that, though.
If the vet wants you to give him something, ask for Panacur. It's harmless, unlike metronidazole, and it's used to treat some of the same things.
I'm stumped, too. Sometimes giardia doesn't show up in a fecal test, as the cysts are not present in every sample. Maybe you should start him on Panacur just as a precaution. But insist on Panacur, not metronidazole.
I second Karen's suggestion. Be sure to give the Proviable at least two hours different in time from the Panacur and continue it for a week or two afterwards.
Could you possibly be over-feeding?
