My almost 5-month-old puppy was eating Acana for the past months and recently she showed NO interest in it at all. We tried a few different flavors of it and Orijen and still no interest. We recently transitioned her to Natural Balance Grain-Free duck and potato kibble. I have never seen my little girl eat so fast and love her food which is great! Only thing is her poops the last 3 days have been somewhat mushy but by no means diarrhea... Also she has woken up the last 3 nights between 2-4am whining having to go outside and poop!!! She has NEVER done that before since day 1 home! She is pooping 3 times a day! Help!!! She loves the food but I am not sure it is agreeing with her tummy.... Any recommendations???

Which flavor of the Alpha line would you recommend?

Great feedback from Amy--that could very well be the problem but it could also probably just the quick transition--that wreaks havoc with a pup's digestive system. If I were you, I would get the Alpha Line as Amy suggested and mix it in with the Limited and gradually make the transition to something with less potato.

But you still might have a few days of distress as she transitions over to the new brand.

I will do so! Do you know if the Alpha line is grain free? The breeder highly suggests staying away from grains. 
The Alpha line is grain free and I think it uses a few different proteins per "flavor" rather than the 1 protein and 1 carb that are in the Limited Ingredient.  We recently switched Cubbie and Ollie over to Taste of The Wild and they like it so far (plus the poop seems to be a lot smaller)
The question now is... Switch to alpha line or taste of wild? How old are your pups?
sounds like you decided to go with the Alpha line, but just to answer your question, Cubbie will be 3 in January and Ollie just turned 2
I am leaning towards Alpha so we won't have to transition. What do you think? 
out of the 2, I think the Taste of the wild is a better product
We feed our dogs Taste of The Wild.  We put our foster on it as soon as we got him and he really thrived on the higher quality, grain free food.
Riley recently went through two weeks where we decided he didn't like the Orijen.  He is five and a half months.  As I  had an enormous bag of the stuff and because I didn't want to encourage a fussy eater I simply added a couple of teaspoons of natural yoghurt to the Orijen and he ate it though he was only eating half the recommended daily amount.  I think his growth was slowing a little and he was healthy so I just decided to wait and see.  In the last couple of days he is back to normal and is gobbling his Orijen with no added stuff to make it nicer.  I must say I am relieved because we were getting a little concerned and I was tempted several times to buy other foods to encourage him to eat. We have very little choice in Ireland and Orijen and Acana are the only grain free foods available here.
Cooper is the same, but she either eats what shes given or doesnt eat that meal. Within a few days she loving the food again. They do have growth spurts at that age, so maybe they are just limiting themselves. I do notice that Cooper doesnt finish her bowl if we have had a few lazy days! Thats good because it means they are less likely to become overweight
Oh...hope things get better. Our dogs go usually 2 times a day and they are on orijen
